If you don't want to wait for 2weeks+ with GTB

You can your Bank to give you telex copy of the payment which shows proof of payment which you can forward to your school for confirmation.
As per TB booking, you can send a mail to them.

I sent an email but they said they're not responding to enquiries regarding applications, that we should keep checking their portal for updates.
I've even called their regional office, nothing concrete.

what happens if the port detail on CAS sent by a University is lost and a student applies for the visa with a reissued port?
does this complicate the visa application in any way?

Yes you can start running your proof of funds. I applied to Teeside University too.

Yes it does complicate the visa application process,she should have requested for a new CAs from the school using the new port details before submitting the visa application.
She should inform the school ASAP
