You did the right thing by reaching out to your school as the school is your best bet to quickly get it resolved. Your school has ed the embassy also which means they will take your application more serious now. Having a number to call personally doesn't seem efficient with the SA embassy given the experiences people have shared on this thread.

I wanted to fly from Johannesburg to Nigeria only to be told that I needed to pay about 500k for hotel reservation (for quarantine) and two COVID-19 tests even after I had made an initial Covid-19 test payment and generated a QR code. I was told this today by the staff of Kenya Airways and they said they are working based on instructions from Nigerian Government.

Has anyone traveled recently (earlier this week) from South Africa to Nigeria. What was your experience?

Nigeria and exploitation!

My wife went back to Nigeria on 28th but with Ethiopian Airlines. She wasn't asked to pay before leaving but on arrival, all engers from SA were told that they would have to pay N500k for 7 days isolation period!

It was really a big challenge before they were released to go for isolation in the their respective states. They however sized their ports until they submit the results of repeat Covid test.

I wonder if they think people are picking money on the street in abroad.

Oh wow! So sad. Must have been extremely stressful. Really sorry about that. Please, the repeat test that she did to get her port back, was it done 24 hrs after she arrived or 7days after?

How long did she have to wait in Lagos to get the port back?

My friends that have put in a renewal application here in SA since March have still not gotten , even though their visas expired in June already.

1. Please what are the documents I would need to reapply from Nigeria?
2. Do I need to get an SA police report for my reapplication in Nigeria?

SA PCC is required if the applicant from abroad has lived in SA for 12+ months or has been in possession of a SA visa valid for 12+ months

I tried to book an appointment for SA visa application at VFS Lagos but the website returns an error on each attempt. Can anyone confirm if they still permit walk-in applicants? The visa type is visit visa.

what make you think applying from Nigeria would be better?

You can use Google to search for schools, each school with its different requirements. When you have done that then you can apply for your VISA via VFS. You can also google Vfs for more details. Any other thing you might have issues with can be brought here for discussion. I hope this helps, most of what you need is to do personal research.
